Gould's Book Arcade on King St probably has every book ever published, but you will most likely be unable to find anything you want. To be fair, a percentage of the fiction is in some semblance of alphabetical order these days. If you go with a browsing mentality you may well find some mad shit, which will either be a steal or ridiculously overpriced.
Also on King St - Books on King is a nice little small store, and there is an Elizabeth's Books which is a bit corporate and boring and Jodi Picoult but still has interesting stuff on occasion.
Go to nearby Glebe Point road and visit Gleebooks (both new and second-hand stores) and Sappho (second-hand only).
If you are feeling adventurous, on Oxford St there is a decent 2nd hand joint called Berkelouw and another across the road called Ampersand. There is also a Berkelouw in Leichhardt.
I'm pretty sure that's it for the inner city, although I might have forgotten a couple.

__v, surprised you don't know there's also a Berkelouw in Newtown! In a side street, O'Connell, just off King.
Not that brilliant but it has their usual kind of second hand section upstairs.
Other suggestions are perfect.
There's also plenty of second-hand and new record stores on King St. Egg (on Wilson St just off King) are a little expensive but worth a visit. Down just past where Enmore Rd offshoots from King, Repressed Records are an awesome hangout and have quite a lot of low-price stock at the moment...
There's also a really little second-hand bookshop a bit further south down King St from there. Can't remember its name!
How long you here outer? I'll be in Melbourne next weekend! For Apollo Bay, Sat & Sun, but staying in Melb Sunday night, till Monday eve.

Gould's pisses me off. I love the idea of it but in practicality I can never find anything decent.
I would recommend Better Read Than Dead. It has quite a good selection (if not a bit pricey).
Elizabeth's is okay, too.
If you're for some reason in Paddington, I would suggest Berkelouw, which when I was last there had a copy of almost every novel by 3 or 4 of my favourite authors.
Unless yr looking in the Socialist section. The only part of the whole place that is in order and regularly dusted.
The staff hacks me off.
Mind you, I did see the most interesting exchange in the place, once. The owner was giving a young bloke some shit from behind the counter, and the bloke yelled out ''Well, we all know why you never come out of behind there. CAUSE YOU'RE READIN' PORNOS, MATE! YOU FUCKEN OLD PERVE!''
and ran out.
Hi-jinks in overpriced literature!
I second everything said abut Gleebooks, Gould's, Sappho (and the Da Capo Music Books upstairs), Berkelouw, and Better Read Than Dead. Also, Kinokuniya in the city is really quite amazing.
ariel on oxford st opposite berkalow (and smaller shop in the rocks) isn't bad either
Note Better Read Than Dead and Ariel aren't second-hand. And Kinokuniya (which is fucken great!)
All good places though. And I rather like Modern Times, also on King, which has 15% off new releases which is kinda nice.
And Gould's is cool for browsing, if a bit dusty! Worth just wandering around... you may come across some hidden gem under a pile of old Playboys.
